The 33-year-old, who suffered a head injury and suspected broken ribs in the fall, set off an emergency beacon 65km north-west of Darwin in the Beagle Gulf at around 1.30pm.
The Australian Maritime Safety Authority sent a police launch who advised after reaching the scene that the CareFlight helicopter was needed.
High seas made it difficult to transfer the man from his six-meter yacht to the police vessel before a CareFlight nurse was winched down to the patient.
Upon assessment, the decision was made to transfer the man to Cullen Bay on the police vessel.
The CareFlight nurse stayed by the man's side during the voyage and after arriving at Cullen Bay he was taken to Royal Darwin Hospital by St John Ambulance just after 6pm.
