The man was travelling north on the Stuart Highway near Katherine at 8.30am.
Emergency services were called to the accident scene after man ran into a wallaby.
A police spokesman said the man was taken to Katherine hospital with suspected broken leg.
St John’s ambulance crews were on hand treating a man who is believed to have been the rider of the motorcycle.
He was seen sitting up when the Katherine Times was also at the scene.
Police and fire crews are also on hand and traffic is being slowed around the accident scene about 15km from town.
