It is believed the man died while swimming in the waterhole about 11am yesterday.
NT Police confirmed the tragedy had occurred late in the dry season.
It follows a drowning at Edith (Leliyn) Falls near Katherine late last month involving a 29-year-old Chinese national.
The woman was swimming in the popular upper waterholes at Edith when she got into difficulty.
Police said further information would be released on the Kakadu incident today.
Police said it was believed yesterday's occurred at Maguk waterfall but that is still to be confirmed.
