The 28-year-old has been hospitalised as a result of the incident.
He is alleged to have been armed with a knife.
The latest injury comes while there are extra police in Alice Springs still investigating the shooting death of 19-year-old Kumanjayi Walker at Yuendumu, 300km northwest of Alice Springs, just over a week ago.
Tensions between Aboriginal communities and authorities remain heightened as a result.
Today police say they are investigating the incident in which a 23-year-old man was hospitalised with a head injury in Alice Springs overnight.

Police administered first aid until St Johns Ambulance arrived and transported the man to hospital.
This is being treated as a serious custody incident and the investigation will have oversight of the Professional Standards Command.
The circumstances surrounding the incident are being investigated, and no further information is available at this time.
