Overnight rainfall totals of 100 - 130 mm across the region pushed the river to 14.52 metres as of 9.45am on Saturday.
A minor flood warning was issued on Friday by the Bureau of Meteorology, and is still in place.
"Widespread rainfall totals of 100 - 130 mm have fallen over parts of the Katherine River during the past two days and 50 - 100 mm in the lower catchment overnight on wet catchments with river levels rising in response," the BoM statement reads.
"River levels are expected to reach similar levels to February 2017. Further rainfall is possible in the area during the next few days which may affect river levels in the Katherine River.
"The Katherine River at Katherine Bridge is expected to remain below the minor flood level (16.00 m) during Saturday. The river level is likely to peak near 15.00 metres Saturday afternoon. Further rainfall over the next few days may bring renewed rises."
The previous two wet seasons in Katherine saw the river reaching record lows - in February 2019, the river dwindled to just 1.41 metres deep - well below anything seen since 1986.
