Acting Chief Minister Nicole Manison said the woman in her 30s and her son under 10 tested positive to the virus when they travelled from Timber Creek to Darwin for surgery.
They tested positive after a standard pre-surgery test.
She said exposure sites will be declared soon, as the pair travelled through Katherine on their way to Darwin.

Commissioner Chalker assured residents that the hospital was operating as normal with the positive cases in isolation.
Four people have also tested positive from the Katherine cluster following a testing blitz in a number of "high risk streets".
"We will be doing another testing blitz in the streets of concern in Katherine East over the next few days to make sure we are finding every possible case that we can," she said.
Police Commissioner Jamie Chalker said police had requested assistance from the Australian Defence Force to assist with distributing supplied to communities in lockout.
"The stores and fuel and service stations are open and trading. So people can go and get food and refill their cars and if they need to," he said.
"But again, the lockout provisions and rules are in place. We again urge that only one person from the household goes to get any of those essential supplies.
Meanwhile, five travellers from South Africa have also tested positive at The Centre of National Resilience quarantine facility at Howard Springs, south of Darwin, after arriving on a recent repatriation flight.
A Qantas aircrew member has been diagnosed with the virus after working on a recent London flight.
A person quarantined at home in Darwin has also contacted COVID-19.
