Police have established a crime scene at Casuarina Beach where the body was found at around 6.45am by a man walking his dog.
Public access to the beach, about 14km from Darwin's CBD, has been closed and NT Police have issued a statement requesting the public to avoid the area.
"The public is asked to avoid the area today to allow investigations to progress," Detective Senior Sergeant Sonia Kennon said.
"The body is that of an Aboriginal man believed to be aged in his mid to late 30s.
"At this stage we have no further information, but if any member of the public was in the area or has information, or if a friend or family member is unaccounted for, please contact Police on 131 444 or Crime Stoppers on 1800 333 000."
Police say the man was located in the vicinity of the Darwin Surf Life Saving Club.
