On Friday between 4-5am, a number of youths unlawfully entered McDonalds on First Street, police said.
Police claimed the youths damaged the restaurant's cash register and stole a charity donation tin containing a small amount of money.
A few hours later the same group of youths piled into Victoria Highway's Barra Café also trying to steal cash takings, police said.
Police said when staff weren't watching, the youths allegedly stole $180 from the cash register.
But staff quickly called police and gave chase to the youths.
"Thanks to the great work of staff and the quick response of police, three youths aged between 10 and 12 were arrested by police for both matters," a police spokeswoman said.
"All three youths will be dealt with through Youth Diversion."
Superintendent Daniel Shean from the Katherine Police Station said "Whilst it is unfortunate that these youth were minded to steal, it is fortunate through the good work of café staff and police that they will now be held to account for their actions and dealt with appropriately under Youth Diversion."
