Police have checked almost 700 new arrivals through border check points in the past four hours.
The penalty for breaching a health direction is now more than $5000.
Police will stay on border road blocks "indefinitely" after crossing points were opened to travelers this morning.
The new penalty applies to anyone breaching quarantine - but it also applies to any direction that is given by the Chief Health Officer.
"There's not going to be any tolerance for rule-breakers. Everybody has a responsibility to help protect the Territory - that includes Territorians as well as visitors," Chief Minister Michael Gunner said today.
"Get back in the habit of physically distancing and not shaking hands. Practice good hygiene. Stick to your bubble. And if you're sick - stay home and get tested."
Mr Gunner said the Territory is applying the toughest restrictions in the country for new arrivals.

From today anyone arriving into the Territory from or through a declared hotspot in the last 14 days must undertake 14 days mandatory supervised quarantine.
This will be at your own cost. The cost per person for supervised quarantine is $2500.
Mandatory supervised quarantine will be at the Howard Springs quarantine facility or another approved facility elsewhere in the NT.
People in supervised quarantine will be subject to testing before exiting quarantine. If you refuse a test, there will be 10 days added to your quarantine time.
If you're found to have provided misleading information on your arrival form you could face a fine of $5056 for an individual, $25,280 for a business and a possible prison term of up to three years.
There will be no travel exemptions given to people from hotspot areas.
