The Territory Check In app is mandatory for all places to collect customer and visitor details, no matter how long they are there for.
Chief Health Officer, Dr Hugh Heggie thanked communities for their continued help.
"The Territory Check In app was a vital tool that helped contact tracers trap the virus during the Tanami mine outbreak," Dr Heggie said.
"I thank businesses and venues for doing the right thing and using the app. They are playing a key part in keeping the community safe."
The Chief Health Officer direction mandates the use of the app including at construction sites, education institutions, indoor and outdoor markets and places that provide sporting or physical training activities.
The direction is a requirement for businesses, organisations, community groups, venues, services and activities to use the app, regardless of whether another check-in system is in place.
This includes membership check-ins and appointment booking systems that already collect customer details including at gyms, tourism operators, medical clinics, schools and childcare centres and hairdressers.
Chief Minister, Michael Gunner said proper use of the app has helped in keeping communities safe.
"It's great to see this app being used right across the Territory," Mr Gunner said.
"It has become common practice for Territorians to check-in as they go about their daily lives, and we need to keep up this behaviour.
"This is about adding another layer of protection and making sure our contact tracers can access the right information as quickly as possible, in the event they need to."
Since lockdown lifted there have been more than 2,000 applications for QR codes, and more than 1.7 million check-ins using the app.
All up, there have been over 6.9 million check-ins since it was launched in November 2020, with more than 6,300 venues and businesses using their unique code.

Using The Territory Check In system allows contact tracers to quickly undertake critical work to test, trace and trap the virus, in the event there is an outbreak in the community.
Staff and students are not required to check-in at their place of work of education.
