Mr McGill has had long stints as chief administrator of Katherine, Alice Springs and Darwin councils.
He was also the chief executive of the NT Local Government Department.
Mr McGill will fill an acting position at the Katherine council while a permanent replacement for Mr Jennings is found.
Mr Jennings has accepted the CEO's position at Alice Springs council after four years in Katherine.
Mayor Fay Miller said: "The soon to be acting CEO is very familiar and well-known to Katherine. Katherine Town Council is looking forward to Mr McGill starting in early July."
The Mayor also farewelled Mr Jennings at Tuesday's council meeting which she said would be his last.
She said the people of Katherine had greatly benefited from Mr Jennings' service to the community over the years.
